I've seen that once, but assumed the odd cog was still in a battle (I didn't go look). That would make sense, but yours is walking around! How strange!
Also, twice in buildings I have seen different types of cogs. The second time, I think it happened because the invasion started at the exact second the elevator doors opened. I posted a pic of it here somewhere from the first time....really freaky!

Maybe someone was battling the odd cog before the invasion strated and bailed or lost after?

If the person X's out during the battle while a cog invasion is called that cog will still remain there. That's the reason why its rare to see as most either run from battle or go sad, in which case the cog does fly away.
In a building the new invasion cogs will replace the original type cogs as they get defeated.

As far as I've seen, in a building if the invasion is on at the start of the floor you keep getting invasion cogs until the floor is done. I've sat through two full invasions working gags and still had the type cogs from the original invasion. When the invasion ends, the NEXT floor will have normal cogs (or another type, IF an invasion starts before the doors open on the next floor). The two types of cogs I took a picture of must have been a fluke. I had no idea invasion cogs didn't fly away if you run - I'll have to test that out next time I play two toons - but it's the only thing that makes sense (even if it's also a fluke).
Oops - I just realized you said it's if you X out, not run! Interesting! Learn something new every day.

Think of it this way. Instead of forcing all neighbourhoods to have one type of Cog land, all Cogs landing and/or walking out of buildings have their "skin" changed into whatever Toontown's current Cog mask is. Summon a Spin Doctor and ToonTown will apply the mask to it anyway, changing it into whatever. When the invasion is over, Toontown simply tells all Cogs to lift off if they're not in battle and removes the Cog mask. New Cogs land and everything is the same as it was, except for the large amount of Cog buildings left over.

I've actually seen this a lot. Is this uncommon to you others? Well, I think it's because someone summons a cog during an invasion.
